Xero accounting software has a clever way to save you time when reconciling bank transactions. Simply click the 'Reconcile' button on one of the bank accounts that the transfer occurred between. Then find the transaction, and click on the 'Transfer' tab. Lastly, select the other bank account that the transfer occurred between, add a reference if needed, and reconcile it. The clever part is that Xero automatically creates the other half of the transfer for you -- so you don't need to re-do the process in the other bank account.
